According to legend, all emperors descend from the Yamato clan, and all of the Yamato clan descends form a sun goddess. For this reason, the emperors are treated divine. The emperor is actually a figurehead of the government. He does more religious Ceremonies than anyone else, but not much more. He is a puppet of the shogun. The emperor had little say in anything. This type of military government is called a Shogunate.
